Compression really was the best word I could think of to describe it. It's obviously not a bug, probably has something to do with how to 2A03 works, but I've noticed, particularly in one instance, where there is one square, and then some noise adds in, that it will make the square quieter as soon as the noise starts. Is there some way to combat this?

Not really. Though if you typically play your Square instrument below volume F (like volume C), then then you can use volume F as an accent (in time with your Noise notes) and that gets you some compensation....

I made one song where all the instruments on Pulse channels capped out at volume C instead of F just because I thought the song's bassline (on Triangle) was not loud enough, and since you can't adjust Triangle's volume, all you can do is adjust the other channels relative to it.

The squares affect each other's volume.

The triangle, noise, and DMC affect each other's volume.

The relationships end there, though. Noise does not affect square, like the OP suggested.

It could be something similar, though, like phase relationships or filtering (e.g. Noise #-F sounds quieter than Noise #-E or below, not because it should, but because it's a very high frequency)....

This has no effect.

Last thing I can suggest is to record waveout and try listening on a different device. You may actually be hearing something different than the rest of us due to something with your soundcard.

I tried the FT rendered WAV on my main PC, my secondary, my laptop, my tablet, and my phone, with 3 different pairs of headphones, 2 different headset amps, and just the inbuilt speakers on all devices that had it. I also did the NSF on my 3 PCs, and the same effect was there. Something is making the square much quieter whenever the noise comes on.

As mentioned, there are no effects of compression between the squares and noise channel (according to blargg's model at least).

I don't hear any problems with your example file, if you still believe there is a problem then I'd suggest you to upload a wave-file instead.

White noise doesn't remove any frequencies, but the definition is that it contains all frequencies and has no filtering. If that was what you meant?
