Lol, dude, Neo Cortex theme is the first thing i've tried to cover when i first discovered famitracker. Basically it's the first ftm i ever did.
And yours is quite similar to mine. I'll upload mine for the case of interest.
By the way, both 2a03 channels notes in octave 0 can't go below A-0, no matter what you will type, G#-0, F#-0, it's still will be just A-0, hardware limitations, so you need to raise octave in pulse 2 channel. If you want deeper notes, use expansion chips, like VRC6 for example.
Using higher octaves wouldn't solve the issue, the notes would still clash.
What you might want to try is playing with the Pxx effect. If you detune a channel, you'll likely avoid note clashing, depending on how your song was made. So, P80 is normal pitch, P7F and below will lower the pitch and P81 and higher will raise it.

And well ... I just can't hear single tones out of the mess that is a complex musical piece, niether can I compose music.
I've never had any musicial education whatsoever, I'm more of an informatician and care more about technical tweaks and exploids making NES music sound better
And if you like Crash Bandicoot music, you'll be happy to hear that I'm almost done working on a VRC6-version of the final boss tune from Crash Bandicoot 3.

That's cool, I have a VRC7 version of that but I never posted it because it's pretty lackluster to me. One tune I'd really want to hear is the music from the river levels in Crash 2. I have the melody down but the rest is pretty difficult, especially the bass.
To be honest ... I realy don't like the VRC7 ...
The instruments aren't really customizable and the preset isn't all that stunning.
Also, the original 2a03 channels are very distorted and soft if you're using the VRC7 on full volume, so you've got to make everything soft and can't really put in all that much detail with the volume.
So I don't think I'll ever come around doing something VRC7-based soon.
