Absolutely everything is wrong, but let's start at the easier things to explain.
Pulse 1 is so horribly inaccurate in the opening, I'm surprised a human ear could interpret it as such. Instead of the full range the chords go through, you just have a single channel going down two semitones and then up two semitones. This is more inaccurate than the second half of my rendition of Studio One Part One from the animaniacs game, and not in a good way. The triangle (instrument, not channel) has an extra note. The drums have an extra snare that makes them unrecognizable on their own. The bass has no distinguished hit, while the percussion has too much. The triangle (instrument, again) is too high, though I cannot put my finger on just where it should be. Too many things are detuned, and not enough things have vibrato.
I can give you no tips on the first pulse in the beginning of the song, other than LISTEN TO THE ACTUAL SONG.
As for the percussion and bass, bring the bass up an octave, give the triangle an octave (or sixth) pluck, get the kick out of the noise channel, and LISTEN TO THE ACTUAL SONG.
Also, I'd suggest that, since your noise channel's going to be a tiny bit empty now, you do something fancy with the noise, but that's just my suggestion. You don't have to listen to it.

i didnt say anything about the accuracy of said nutshell :D
but what i meant with in the nutshell was when i said this: "something is overpowering the bass."
Disable the channels on the real thing and you can see where this version came from.
Square 1 matches Genesis channel 4, VRC6 Square 1 matches Genesis channel 5.
But those three channels are not enough for the chords.

It's actually pretty close; I'm not too familiar with the music, but listening to it now it seems like most of the integral notes are there. More channels would be ideal but there are a few things that can be done without extra hardware, I'd say.
In the first section, the original sounds like it consistently doubles the bassline in the chord changes, most conspicuously lacking in the A-flat and G chords of this cover. Bringing the sawtooth of the bass up an octave is a good idea (as suggested previously), as the triangle sounds fine thumping away down there and that higher octave in the original bass is pretty prominent. It also helps mitigate the emptiness of the missing chord components somewhat, as the second harmonic of the sawtooth highlights the necessary notes a bit.
From there, I'd rebalance the channel levels (the most important change), fade the chords away like the original, bring the plinking noises on 2A03 Pulse 2 down an octave (tweak the instrument a bit as well, probably), and optionally pull some more shenanigans to further bring out the aforementioned missing notes.
The second section has a few unobtrusive wrong notes but is mostly fine as well. I'd make the running notes in the VRC6 pulses more punchy, and I don't really like the pitch tweaking and the slides in the melody; the out-of-tuneness of the pitch change command always makes my skin crawl, but that's just me. I'd personally spend one channel on the melody and use the second to bolster the backup (there's harmonizing in thirds with the bassline in the original, without which the section sounds a bit empty), but if the echoing is more important to you that's fine.
Attached some of what I'm talking about. It's pretty rough work, but hopefully it's at least a little demonstrative.
