OK, I don't know that much about rock music, so this is what I have...
The later parts don't sound good, especially the square waves. Can anyone try to help?

It's not bad! JtS is one of my favorite NES soundtracks so I've listened to it a LOT.

First off, the lead that comes in in frame 02 should be a little bit more staccato (shorter notes, more space between them) throughout. Pretty much none of the 8th notes should be tied together.

In frame 04 you have that long held note hitting again an 8th note too early and there should be no gap at all between those. Then the even longer held note that ends the frame should be held for the entire rest of the frame and transitions directly into the following frame.

Frame 06 is where it get's kinda weird. You made an interesting attempt at something different but I don't think it sounds that good. Don't ask me how they made that (for lack of a better word) "bling-ding-y" instrument in the original but it probably wouldn't be too hard to figure out.

Overall the sound is a bit flat and could use more punch in the drums. You can't really hear the fills very well, whereas in the original they really jump out at you.

This is assuming you were going for accuracy. I guess using VRC7 implies a certain desire to make it your own but none the less I've attached an edit that addresses some of the "problems".

I messed with the bass patch a little, changed some percussion, and worked on the squares. Also, I found the VRC7 to be a little loud at times, so I made it a little softer. Hope this helps.

Edit: Ninja'd, but maybe this will still be helpful.

Messed around with the DPCM (DPCM Cymbals :D) and Made the guitars a little more interesting with note lengths.
