Was going to save this for a "Name That Game", but it would've been far too easy. Besides, I let the cat out of the bag, already.
Anyway, this was sitting on my computer for a while, and I'm uploading the module now.
As a man of my word, I'm also telling you to go check out the thread "Sonic 3 & Knuckles (WIP, VRC7 Speed 1)" by poodlecock, and you'll find some awesome covers of Sonic 3's music, including a not-yet finished, Sonic 3 medley(unreleased from a Sonic 3 prototype by SEGA).

Yeah, this is really quiet, and some of the volume needs tweaking, but if you want to fix that up, go right ahead. Be warned, this was the only way to get the DMC samples to be loud enough. I don't know, maybe someone can upload better Sonic 3 samples...
I've also included the NSF version, as this was what I was really optimizing the song for, and sounds better as an NSF than a module, in my opinion.

Sounds pretty good. About the samples, they sound loud enough, but the problem is that they feel too weak, I mean, they don't sound as strong as they should really be. Maybe giving them a little more power with noise would be useful.
And yes, VRC7 drowns everything else, that's why you don't normally hear the internal channels. Using low volume values in the VRC7 can help you achieve better sound in the 2A03 channels and hopefully make the percussions stand out.
Also, I'm pretty sure I have seen that sound effect somewhere else as a stand-alone module.

I enjoyed the song quite a bit. The only thing I have to nag about is that in my personal opinion the bass guitar sounds better and closer to the original when using patch #13. That's just my personal opinion though.

I must say I really enjoy the melody sound, very well done with that, I was almost saddened by the fact that it was a custom patch because I was hoping to use it in a VRC7 song in the future! :P I would have to agree with others that the drums seem a bit weak. I would recommend even adding a bit of gain to them when your importing, it may distort them a bit too much for your tastes, but I've found it helps with some DPCM samples and at least makes them more prominent. Thanks alot! It was overall a great listening experience.

Actually, you can copy it from the instrument editor (it's right next to the patch selection box.)
As for the song, it's very spot on. As far as making the drums louder, I tried using Zxx effects, but they didn't work all that well. The only thing that I could think of is to lower the VRC7's volume just a tad bit. I'm not sure how effective that would be, though. Great job anyways.

I know about lowering the volume to the VRC7. Unfortunately, you lower the volume too much, and volume slides behave differently, along with some things not being audible. It's for that reason, that I really don't use this chip that much, as I've only completed one other song with it(Spring Yard Zone, Do NOT listen to that without using BETA 3.6, or it will sound NOTHING like it supposed to).

Yes, these are actual rips of the DAC samples, which is why I'm having this problem in the first place. However, I don't want to use samples that aren't from that game, because I was trying to get as close as possible to the original.

Lol, weird. I thought the exact opposite, because the type of slap bass used in the original version was a bit different sounding. Also, this was composed on FT 0.3.8, so there may have been some changes to the patch.

That's a good suggestion, and the Death Egg Final Boss was one I had been thinking of tackling for a while(one of my most favorite VGM songs ever).

Bari10 is right, just copy the instrument! One of the reasons I've uploaded this, was to add to the collection of custom patches.
