Saving settings seems to work fine for me. Settings are saved to registry, HKEY_CURRENT_USER\Software\FamiTracker and is saved when the program is closed.
If you have multiple instances of the program opened then the last instance will overwrite the settings.
I found a bug when the saw is exported on the VRC6. When using the v01 command to extend the volume range for the saw famitracker will play the note when the volume is set to zero and the V01 command is in use. Unfortunately when exported to .NSF the area that is using the v01 command with the volume set to zero will have the channel muted. Here is a comparision between .FTM and .NSF to show what I am talking about.

I'll finish this soon now since I think most known bugs are gone.
Post the FTM, not the WAV. (Sorry if that was a bit blunt, but seriously. You should know better.)

Beta makes weird clicks in left channel (WAV) as if it "Retriggers" like FL Studio as a basic sine or whatsoever, wave export is hit by that, sadly.
Right channel is 0.4.2 where the FDS emulation is quite good.

I use the beta to compose, also while composing finding bugs.
I think that way is smarter not just to smash some random key notes in famitracker and that.

Don't be so superior. You can never tell what bugs you're gonna find in the program and how. Say that it involves a very uncommon task -
