So when I play a frame late in the song it sounds perfect however when I play the entire song and when it gets to that frame it sounds muddy. It sounds nothing like it did when I played it in a single frame. Is this because I didn't cancel effects or is it something else?

One thing I've noticed is that you can't always count on a channel's phase to be where you want it. Like, you might have a section of a song with two channels in perfect unison, and it sounds some particular way when you preview that section by itself, but if you listen to the whole song, it might sound different when that section comes up because the wave phase is different.
Yeah, if you watch the scope when you P81 phase two channels you can see how the waves eventually clip and the phase doesn't reset on a new note.(EDIT: Note cuts do seem to however at least in 2a03 channels) My DC5 entry had some problems with it too.
Oh yeah, I had a problem with pulse phasing in my most recent 2A03 track. My workaround was to use an inaudible vibrato on one of the pulse channels...worked quite well. But now that I think of it, I always use note cut rather than note release, so that may play a part in the phasing.
By contrast, PPMCK resets the phase more often (maybe on every note), so cancellation still happens but is far less noticeable.
