This question was asked in a few very old threads, and a programmer responded "I've put it on the to-do list", yet I can't see a way to change what keyboard FamiTracker thinks I'm using. I use a Dvorak layout, and the keys that are normally arranged as the piano keyboard are scattered.
One easy way of satisfying all layouts is if in Configuration --> Shortcuts, one could modify which keyboard keys are the inputs of notes A B C D E F and G.
My only workaround now is to enable the Windows Language Bar and manually switch to QWERTY when necessary.
You bring up an interesting point. FamiTracker should have something like this implemented just in case someone uses a keyboard other than a "QWERTY" one. But I don't think it'll happen because the developers probably have their hands full with other stuff...
