I recently started working on a song in VRC6 and noticed that when I copied a pattern from 2a03 and had a VRC6 channel play the same pattern simultaneously (for more support) that they seemed to cancel each other out and all other sounds became very muddled. What causes this and how could I fix it?

I have attached a sample, the problem occurs in frame 01.

Thank you!

Sounds fine here... I mean having two channels play exactly the same thing without any delay or detune isn't the best of ideas (they'll drown out everything else in the track), but nothing sounds "wrong" per se. What version are you using?

Avoid using the same pitch in two channels; there is no good way to set the phase of the VRC6, which means you have a good change of the waveforms cancelling each other.

Square vs. square is the worst; you could have them lined up exactly and it would sound like 1 square at double, or you could have them lined up exactly the opposite and have them completely cancel each other out. There's a whole spectrum of things in between as well, and you can't really choose which one you get (it's kind of random depending on the situation).

I suggest putting a detune on one of them.

The problem occurs on line 20 of frame 01 until the end of the frame, the sound changes a little and becomes very quiet.

And what is a detune?

A detune means change the pitch slightly. Either put a vibrato on it (4xx) or use Pxx (e.g. try P7D).
