This song seems strange.
The square kick is creative, but I don't really get whats happening with the VRC6 stuff, needs less of a beat feel.

VRC6 SQ2 on frame 02 at 28 sounds less...um...wrong, if you use a G-4 instead of F#4.
Maybe you should try out the CTRL+Enter method of composing when you have multiple moving lines.
And don't forget that just because your 2A03 squares are acting as your kicks, the way you left the volume and they have a lingering bass note, they do indeed act melodically and you need to consider their pitches too when figuring out your other notes.
And it seems that's a problem within itself because your instrument 02 uses the pitch macros...and you seem to be making the note such that they're always land on the bass note out of tune. You do realize that by the end of the note your basically using P110, which is off the charts, literally (I may have that backwards, and it's P negative 10)
Try not using the pitch macros in your instrument 02 and just stick to arpeggios so that the note the kicks end on are something you have control over.
That, or use S04 or something like that so you just have kicks but no bass note.

Okay, saved changes to your .ftm Instrument 02's pitch is unused, and arp macro changed to 0 -4 -6 -10 -18 -24 (see that nice and neat -24 making the 2 octaves down? So when you write a C-4, you'll actually hear C-2 when the note is done instead of an H# and a half)
Also, row 30 and 34 of the kicks were changed to Bs so they won't conflict and make minor 2nds with the other notes at row 30 and 34 (generally avoid those minor 2nds, even though in this case it was making tritones with the tri/saw's F#s)
