for some reason, when I export an FDS song as .NES, the FDS fails to play, so I end up with a melody, but no bass. Does this happen to anyone else, or am I just being a complete retard?
Also, I've tried with and w/o the PAL flag and the emulator used is VirtuaNES

Disk System ROMs use the extension .FDS; I don't think .NES files support FDS audio. Dunno if there's a way to create an FDS file from FamiTracker though.
The only reason I tried was because I wanted to play music on the real hardware, then I found [url=http://nesdev.parodius.com/bbs/viewtopic.php?t=4442&postdays=0&postorder=asc&start=0]this.
It's an NSF Player for the PowerPak, which I think is absolute genius. I have yet to use it, for my PowerPak, and OTHER NES haven't arrived yet.

Yes - VRC6, FDS, and N106 expansion audio is supported (but not VRC7). But you can only hear the expansion sound if you solder a resistor between some pins in your NES.

FME7 is also availble, but only while playing Gimmick! and not while listening to the NSF for some reason.
FDS has it's own file format so .NES won't work. And by the way, the .nes exporter hasn't been updated in a long time so it won't export any expansion chip file correctly.

On pins 3 and 9 on the PC board directly on top of the expansion port, which is why I bought another NES.

Yes; mapper 20's reserved for the FDS' BIOS ROM cartridge. Technically, the FDS game floppy requires the BIOS ROM in order to boot the floppy, run the program, control I/O access & detect any access errors.
The FDS file format itself, though, isn't part of the iNES format; it's a separate binary disk image format that relies on a BIOS ROM to run (either the file "disksys.rom" or "Famicom Disk System BIOS (J).nes".
As for the PAL/NTSC flags, the FDS was never released outside of the Far East (a region that uses the NTSC standard; namely Japan & Korea). Here's the BIOS ROM's info:
