Nope, it really is two APUs. I just tested it by disabling them one at a time (by changing the first instruction to a BRK) and they both play music and sound effects in a conventional manner.
I just PMed you thinking you owned actual hardware, but it's all good.
Now that you know for sure it's 2 APUs, I wonder how well FamiTracker-made binaries would work with the system as a whole. Here's hoping that it goes well.

It will probably be some time before I actually start experimenting with that. I need to get back to disassembling DK's original sound ROM. Not that there's any practical purpose for doing so, but I'm too far along with it to just stop.
Still, I think FT should work pretty well with DK3's hardware. The 8 KB ROM and 512 bytes of RAM seem sufficient, and the chips are clocked the same as the NES's 2A03, so CPU usage is no concern. After writing some glue code and adjusting the memory map, I think it should be a drop-in replacement.

I've always wondered what it'd be like hearing NSFs blaring from an arcade cab's speakers. I've even gone so far as trying to get one of those handy NES cart->PlayChoice adapters to try the powerpak out on an acquaintance's playchoice-10. Granted, the hardware you're talking about is hardly NES-based at all.
Well, there isn't much of an audio difference between the PlayChoice-10, NES or the Vs. System. Since stock cabinets would have had 25W amplifiers (or would have been modified to use 70W speakers,) the arcade cabinets will be louder than what an average person would set their TV to. But music-wise, there's not much difference. Try playing Super Mario Bros. on both the NES & the Vs. System, for example; the levels & difficulty may be different, but the audio is the same since the arcade version was a port of the NES version, both of which run off the same hardware.
Mind you, there are subtle differences between the the NES/PlayChoice-10/Vs. System & Nintendo's earlier cabinets due to their hardware differences (technically speaking, since DK3 had more than one APU, it should technically mean that it has twice the number of pulse/triangle/DPCM/noise channels if engineered the right way, allowing for the possibility of playing sound effects without affecting background music).
