I'd honestly try to use the 2A03 square channels with a 50% duty cycle. But again, that's just me; trying to import a church bell's WAV file wouldn't yield good results in my opinion, even though the square channel still sounds too electronic.
Mind you, you could always take a WAV recording from Majora's Mask (the game should have some church/clock tower bell sound effect).
