I've come to an impasse as I was making a 2A03 version of a song for my Mega Man 3 hack. A lot of the time notes clash unless I detune one of the channels for the whole song (detuning specific notes would cost too much space) However since both channels use notes in otave 4 or higher 90% of the time, the lower pitch resolution causes the detuned notes to sound bad.
Which version should I go with? the sometimes clashy version, or the detuned version?
No, but sometimes the stuff the play is the same, even if for just a single note or two. The last time I played the exact same thing on two channels was a year ago...
Sounds like you're talking about phase cancellation, which can happen even with different notes (presumably because of shared harmonic tones, which is all the more likely given they are pulse waves). I fixed this in my own song by adding a *very* light vibrato to one of the channels, so the cancellation is tamed but the channels sound more in tune.
Posting the ftm wouldn't really help since the song is going to sound different when I implement it in the hack since Capcom's sound driver doesn't have the same perfect pitch table as Famitracker does (when I import from the nsf file, I usually get P7F effects with a couple notes)

Say, for example, if two channels use the V01 effect at the same time, why not invert one of the channels' waveforms by changing it to V03? That can also help, though by the looks of things, it may not be the work-around that solves your problems...
