In the attached file's fourth song, the 2A03 square channels are playing the same note in frames 1E-22, but they end up out of phase when you play the song from the beginning. Anyone know how to fix this? Is there a phase reset effect or something?

One workaround is to use the P81 (or P7F) effect on one of the two channels to make it slightly out of tune with the other. This will add a chorus effect that you might or might not like (I think it'd probably sound better if the squares were quieter), but it will fix the phase problem. Though you should probably restore it to P80 if/when the two channels are playing different notes rather than unison or octaves.
